I might be going to Boston in the near future, depending on a few things.
In any event, if I am able to get away... I want to take my wife to Boston, for a quick vacation.
Here is what I know about:

On the backside of Fenway there's a bar with grub that has open air onto the field - certainly worth a stop if you're a baseball fan.
Allow more time for MFA than you think you'll need, it's big!

Hey Barry - there are so many neighborhoods you can walk around and enjoy and each one is a bit different. Faneuil Hall, Beacon Hill, Newbury Street & the Boston Common are some. Check out Harvard Square and the University if you can (quick subway ride) or maybe MIT and Kendall Square.
If you are more interested in things outside the city, Lexington & Concord are great for the outdoors and some history as well.
Finally - you could always try checking out a Red Sox game or simply hanging around the Fenway area when a game is being played.

Absolutely go to the North End for dinner some night and Mike's Pastry is a must if you and your wife like cannolis....they have the BEST cannolis you'll ever have!
Also, Fanueil Hall and Haymarket are really nice to walk around as well!

The science museum. I love it there and you cannot beat the Mugar Omni Theatre. It's IMAX on steroids!
Aside from that, you may also like the computer museum. Another cool place to kill some time if the weather is less than ideal.

Boston Common
and
The Freedom Trail (requires some time and walking).
I love just walking around Boston:
Back Bay
Commonwealth Ave.
cross the bridge to
M.I.T.
visit the MIT Media Lab.
